Windows XP Desktop icons flash a lot using Java 1.6

I recently downloaded and installed Java 1.6 and now my application causes a lot of flashing of the icons on the Desktop on Windows XP.
I also noticed that focus seems to be handed back to the application/window that had it before I started my application.
Any ideas?
