Sun Java vs IBM Java

I'm quite new to Java, but somehow managed to write a simple Java-program that opens a file on the users computer. Problem is that i doesn't work on my clients pc. Discovered that they didn't have Sun Java installed, instead they got IBM Java. Shouldn't that work just as well, or are there some fundamental differences between these two?
