Speed Difference between SQR and PL/SQL

I have converted a whole SQR report code into PL/SQL. The code includes extracting data from tables and then writing them to the extract files. What we've done is we've put the entire logic into PL/SQL within stored procedures and only write to the extract files within the SQR by calling the procedures through SQR. Now the problem we are facing is the timing issue whereas the whole idea was to increase the perfomance.

What takes maybe3 hours to finsh the job in SQR is taking the double time in PL/SQL. I just have a question that before i insert into my rpt tables from where i extract data in the SQR to be written to the extract file, i am doing a lot of manipulation on the variables. Like i have about 10-12 NVLs, RPADs, TRIMS going on just before inserting those variables in the table . I just want to find out is that what is taking so long. We've checked the indexes, used the Hints, the speed is still the same.

Any help right now will be greatly appreciated.
