I'm having the same problem.

After this Progress information in GUI tells me that:
Configuration assistant "Agent Configuration Assistant" has Failed.
Also on console I have:
SEVERE:emctl secure agent command has failed with status=1
I tried yesterday to install my system via response file and today I tried via GUI and end up with the same end result both ways.
My installation is based on OEL 6.2 x86_64 with Oracle 11.2.0.3.0 64bit EE database on the same node as where I'm installing Cloud Control.
I couldn't access Cloud Control via the basic https://host:7802/em but I could access via https://host:7301/em/faces/logon/core-uifwk-console-login and http://host:7788/em ...
I also noticed that secure nor insecure communication from agents to oms did not work at all. I removed the installation of the agent manually yesterday after my failed response file installation and tried to do it's installation via "remotely" installing from the cloud control to the same machine. This failed also when it reached the point where it was supposed to secure the agent.
