JRE 1.3.1_19 Silent install problem

I upgraded many workstations to JRE to v1.3.1_19 using silent install for DST compliant, but I found Microsoft Internet Explorer is not checked in Java Plug-in Control Panel as the default Java runtime browser. I now experience a program unable to run. Can someone kindly assist?
