In EDQ Can we use one instance with multiple repositories

In Oracle Enterprise Data Quality (EDQ version 12.2) can we use one instance with multiple repositories.
One of our client want to run the same code parallelly with different data stores.
If we use run profile option the above scenario can run parallelly
If so the temp tables in EDQ repository (DN00xyz) will create any issue?
