Create JKS certificate

Hello, I am completely new to this so please excuse this question if it seems simple. I need to create a .jks file for a web application that will run on Apache Tomcat v5.5. I have a certificate from GoDaddy and I need to import this certificate and make a .jks file out of it? There is also an intermediate certificate. I have tried to understand various information that I have gleaned from the Internet regarding the keytool application, but I don't think I am creating the .jks file correctly because I can't log onto the homepage of the webapp using https. I need to use port 443 and not the standard port number.

If anyone could point me towards really detailed, step-by-step instructions on how to create a .jks file from an existing certificate, I would be very appreciative.
