CHAR vs. VARCHAR in primary key

Some of our applications prefer to use VARCHAR to define their columns. It turns out some of these same columns are used in the primary key of the particular table.

What potential issues does this cause? I'm aware of the comparison issue that can occur when tables are joined and the VARCHAR primary key is used in the WHERE clause but am concerned about other potential issues.
